I thought some Black Pill's (non robo dyn) had the LED on another pin.

Its good that the robo dyn version has it on the same pin as the Blue Pill.

I presumed that the main problem was the ARM compiler, but I presume that the tools binaries would also be incorrect and need to be recompiled from source for RPi as its an ARM board

It may be worth PM'ing @tekk, as its his PR and he (or she) may be able to help you with it. @tekk posted several times about this http://www.stm32duino.com/search.php?author_id=152&sr=posts But I would generally agree, that running Linux e,g on an old laptop is probably going to be the best option

You may be able to use the LibMaple based core.

Someone submitted a PR for RPi support, but I have not merged it to Master as it added a huge bulk of files that 99.9% of people would not use.

However you could clone the Arduino_STM32 core to you RPi then pull and merge that PR locally

Do both regulators have the same package / footprint?

IMHO if you want to run from Lipo, you should use an external power management board which also handles not totally discharging the Lipo

I think you are in danger of over speccing and making the price uncompetative
